[OoT] Saving issue

I've been messing around with Utility of Time to learn the basics but I've quickly realized that every time I save the exported data and inject it back into the rom, trying to load the map in the rom causes the game to crash. It seems to be a consistent problem across the entire rom. I've completely deleted the rom and all extracted files and started from scratch. I re-downloaded the rom, extracted it and reset the default rom (Although since it was saved to the same location with the same name I'm not sure if that was necessary.) but even if I only open a map, changing absolutely nothing, and inject it back into the rom it still crashes every time I load it in PJ64. I know it's not an issue with the rom itself because the area loads just fine before opening it in UoT, it's also only problematic in the areas that have been opened and saved from UoT. If I open Kokiri Forest, for example, I can still load Hyrule Field just fine but if I try to enter Kokiri Forest from Hyrule field or load Spot 04 from the map selector I run into the issue.

The only thing I can think of as an issue is the program's compatibility with the rom or emulator. My only lead is that whenever I try to load the rom in Project 64 from Utility of Time it gives me an error message saying "Attempt to open file failed" however if I try to load the rom manually from here it works just fine. I'm using Project 64 version 2.1.0.1 and Utility of Time version 0.90, but I've tried multiple versions of Project 64 including 1.6 and 1.7 and neither of those worked either. Does anyone have any ideas as to how I could fix this issue?

I am not very experienced with UoT, but I have heard that it messes up things sometimes. I suggest using another tool, like maybe Hylian Toolbox or Scenenavi. Also, are you using the debug ROM? If you don't, that may be the problem, though I highly doubt it.

I've tried using Hylian Toolbox and Scenenavi however Hylian Toolbox doesn't seem to like my rom either. I'm thinking the problem might be the fact that the file is downloaded as a .n64 file rather than .z64. It doesn't show up in the list whenever I click load ROM and when I change the file extention to .z64 and try to open it then it gives me an error saying "The OoT Debug Rom is the only rom supported at this time" even though that's exactly what I'm trying to load. I am using the debug rom because it is much easier to use both for editing and testing.

As for scenenavi I'm not even sure how to open it since there's not even a .exe file when I extract it...

.n64 may mean that the file needs to be byteswapped or whatever you call it.

As for scenenavi, you might have downloaded the source code by mistake, rather than the binary. The source would have a bunch of .cs files in it.

Byteswapped?

That's exactly what I'm using, the file extension was just wrong.
